Děj románu začíná roku 1866, kdy se v anglických listech objeví zmínka o jakémsi mořském netvoru ohromných rozměrů, který napadá lodě. Tímto úkazem se zabývají i vědci - jedni říkají, že je to ponorka, a druzí tvrdí, že se jedná o dosud neznámého tvora. Nakonec Američané vyšlou na moře fregatu Abraham Lincoln, která má za úkol záhadu vyjasnit. Výpravy se účastní také francouzský přírodovědec profesor Aronnax se svým sluhou Conseilem, kteří se na lodi seznámí s harpunářem Nedem Landem. Výprava je dlouho neúspěšná, až jednou večer spatří posádka světelnou záři vycházející kousek od lodi. Fregata se pokusí tvora pronásledovat a harpunovat. Najednou se však obluda otočí a ohromnou rychlostí pluje směrem k lodi, se kterou se vzápětí srazí. Profesor Arronax, jeho sluha Conseil a harpunář Ned Land spadnou při nárazu do vody. Zachrání se na hřbetě obludy, o které však brzy zjistí, že to opravdu není ryba ale ponorka. Z ní vylezou čtyři muži, vtáhnou je dovnitř a uvězní v tmavé komoře. Příští den je tam navštíví jakýsi muž, který se představí jako kapitán Nemo, a oznámí jim, že se nacházejí v ponorce Nautilus, kterou nikdy nesmějí opustit, aby nevyzradili její tajemství. Jako nedobrovolní cestující prožívají při podmořské plavbě neuvěřitelné příhody, poznají netušené krásy mořského dna a poučí se o přírodních zvláštnostech oceánů.
